在《破》的結尾，覺醒了的初號機連同真嗣和綾波被凍結，改造成自律型後的Mark.06被投放至中央教條，第三次衝擊繼而發生。十四年後，Wille發動US作戰奪回太空上的初號機，《Ｑ》的故事開始⋯⋯本來應該是這樣。

若然這一切，還能挽回？
