日本江戶時代，妖怪四處出沒，擾亂民生。直到元治年號，天皇宣佈正式成立專門對付妖異之物的「消除妖異機關」通稱「除妖人」，透過訓練一班有能之士與存有的「陰陽師」獨立機關合作，從而消除一切為民間帶來災害的妖異之物。

年輕的除妖人—伊東大和，雖然被人稱為「英雄之子」，卻因一次出使任務其間，令同行的陰陽師搭擋身受重傷，導致被機關懲罰，須帶領陰陽師新生小玉一同組成新的除妖組合。

本來一切都看似與平常一樣，單純接收委託再進行清除妖怪。然而，眾人卻猜想不到，與此同時有一個更大的危機正步步迫向繁榮的人類社會。

**本故事背景為架空世界純屬虛構，與一切史實沒有關連。如有雷同實屬巧合**
